Seeing Midna leave and break the portal in Twilight Princess. Seriously...I wanted them to be together something awful. I had tears running down my cheeks until long after the credits had ended. There are maybe a few others, but I don't think any quite that powerful.

Pokemon Mystery Dungeon: Blue Rescue Team. When you are able to transform back into a human and leave your partner Pokemon behind. If you are attached to your partner Pokemon, it is sad.
